I will be traveling between Krakow and Prague in September. Flights are very expensive and I am left with train travel. Is it safe for a single lady to travel on the night train?

Yes. Just be aware of what is going on around you and look after your belongings. Theres no more risk than anywhere else.
You can try a bus connection. It's less convenient but for sure safer.
AS has already being mentioned you just need to be street wise on the trains, watch what is going on, keep bags etc, safe, but you will get there safe..
We took the early morning train, like 6am or something like that, from krakow to Prague, got in around 2 pm or so, and it really was not a big deal, time fly by and we had a lot of time to enjoy our first day in Prague.
This train is perfectly safe in a cosy snug sleeper. You don't need to fork out for a single sleeper, you can book 1 bed in a single-sex 2-bed or 3-bed compartment.
An attendant is on duty, the door has a normal lock and security lock or chain.
The compartments have fresh clean bedding, carpet, a washbasin with soap and towel. Indeed, it's the most romantic way to travel, lying in the crisp sheets reading a book by the glow of your berth light, as steel wheel swishes on steel rail beneath you.

This is the normal way to travel between Krakow and Prague, it's painless, it's centre to centre, saves a hotel bill, and you avoid the stress of airports, security checks and all the unnecessary pollution that goes with an easily-avoided flight.
