You might want to try stores in Abids, Panjagutta or try the markets in Old City near Charminar, if you can brave the traffic and crowds, also depends on what you want to shop for.
If you are planning not to go to the malls, going to these independent stores also gives you the opportunity to bargain for prices on commodities. Thats a skill you would want to have when shopping anywhere in India!
Try the shops in Begum bazaar if you are OK with small manes and crowds. You get the best prices and a very good range of all kinds of things.
If you could be more specific on your shopping we could guide you better, but heres a reply based on a presumption that your would be shopping for women's clothing and accessories
For clothing and women's dress-dress material>
Secundrabad - General Bazaar> ask for "cheap jack" store, that entire lane has lots of shops that cater to women's dressing needs
in Hyd .
sultan bazaar, Badi Chowdi has lots of shops but are slightly more expensive than secundrabad
then there is charminar- road, where you need to bargain at certain store
For traditional Hyderabadi bangles you should go to LAAD BAZAAR and very close to Laad Bazaar is "Gulzar House " , here you can shop for Pearls and jewellery ( do go to fancy touristy store for pearl shopping)
