For Tokyo try going to Tsukiji Fish Market, it's free and if you get there really early (around 5:00 am) you can see the fish auction which is amazing. If that is too early for you try getting there around 7 to walk around and eat sushi at one of the best (and freshest) joints in Japan, located in the inner market section.

If you would like to see Mt. Fuji from Tokyo, Tokyo Metropolitan Government Building is a great place. And is free of charge ;)

+1 on the Tsukiji market.  Do it early in your trip when your clock will be messed up anyways and you'll likely be up in the middle of the night.  Walk around the Tokyo Imperial Palace, wander through different neighborhoods like HarajukuGinza , Shibuya and Akihabara, check out the many shrines, temples and parks such as Meiji Shrine, and eat ramen and other street foods.  It's a wonderful city to explore and easy to get around by foot, taxi or rail.
