"Relux" is one of the local luxury hotel booking website in Japan, and here is the ranking 2013. Most of the top ranking hotels are Ryokan, which located whithin 2hours from Tokyo.

Though it is written Japanese, you may also be able to find english HP when you get deep into the website. For example, No1 ranking Ryokan is "Fukiya" Fukiya (Yugawara Onsen)and they seem to have an english page.

If you want to have a cheaper one, I like to use the online booking website ”Jionsen”operated by national railroad company, JR. Each hotspring, ryokan, food are excellent and located very quiet and hidden place (normally one day trip). Also it's a package tour with transportation. The only problem is it's all written in Japanese that you may need to use google translation to understand .

Your best bet is head to Hakone. It is an hour trip from Tokyo Station by Shinkansen. You can stay at a traditional ryokan.
