2 weeks is enough to go around Taiwan. I will suggest some of the place as below:

Since you will be here for 2 weeks, I will suggest you also consider Hualien County

Qixingtan Coast Park (stone beach with observe F-16 jet fighter)

Tailuge National Park (stunning marble gorge)

Buluowan (means echo valley, stay in Leader Village Taroko, and count dozen of shooting star while you stay  http://www.leaderhotel.com/blw/leadervillage/e-homepage.html )

Ch'ing-shui Cliff (magnificent view of hundred meters cliff drop down to Pacific)

For Kaohsiung area I also recommend:

Formosa boulevard station (Light dome)

Sizihwan Sunset Beach Resort ( Sunset)

Kenting National Park (an hour bus from Kaohsiung, beach and activity, recommend stay a night)

National Museum of Marine Biology & Aquarium (worth the trip if you go Kenting)

Taipei area:

Taipei 101 (2nd tallest building)

Eslite Bookstore

Shi-men Ting (shopping area)

Longshan Temple

Huaxi St (night market)

Yangmingshan National Park (National park with volcano, cafe and hiking)

Jiufen (Old gold mining town, several nice BnB worth for 1 night stay or 2)

Pingxi station (take this sub-route to see small village)

National Palace Museum (1 of 4 major in the world)

also there are 150+ km beautiful bike-only route in Taipei, and rent a bike is easy.

Well I like to make day and weekend trips to Kaohsiung so I'll answer that. When I go I really just like to relax so some of my places to go are Cijin Seaside Park Visitor Center because it's a nice little beach and has lots of great seafood stalls along there. You need to take a ferry to get there, but it's really cheap. While you are in the area you could also go to Pier-2 Art Center which is an art district that always has different museums and performances going on. Finally in the evening head to The British Consulate At Takao for a great view of both the sea and the city.
