The easy (and cliched) answer to your questions is that you should check out Ding Tai Fung which is the definitive culinary experience in Taipei.

I know it's now an international chain, but a meal at Din Tai Fung is not to be missed.  There are several locations in town.  Niu Li Tang (Beef Noodle) is a great spot for Taiwanese beef noodles.  And although technically not restaurants, the night markets (especially Shilin Night Market, 饒河街夜市 (Raohe Night Market) and the one across from the train station in Keelung Station about 45 min outside Taipei) make for fantastic and uniquely Taiwanese eating experiences.

There are numerous restaurants can be recommended in Taipei CityTaipei. To start with beef noodle. The restaurants' name are in transliteration as no English name available. English is no object in making order.

NIU BU HUA 149-1 Chang Tsun Rd. Taipei. Feature: beef noodles are served with thick white broth and sliced beef.

Shi Jia Foodstuffs  60 Ming Sheng E. Rd. Sec. 2 Taipei. Feature: angel hair spaghetti like noodles served with the choice of clear broth with sliced beef or braised broth with one inch beef chunk in dark brown broth.

Yung Kang  17 Lane 31 Jing Shan S. Rd. Sec. 2, Taipei. Feature: Both clear and brown broth (robust) noodles are available with thicker chunk of beef. This one is my personal favorite. opening hours; 11:00-15:30, 16:30-21:00. Expect to queue.

I've been back to Taipei for more than 10 years and I can say that Taipei is full of nice and cheap local eateries.  It's got a mix of everything. Probably the best place to have Japanese cuisine outside of Japan with a much better price. Taiwanese people love hot pot so you can see many hot pot restaurants in Taipei that are very nice. Let me know what type of food you are interested at so I can give you a better answer. :))

If you want authentic Taiwanese food with great atmosphere, Japanese buffet restaurant Shin Yeh should be your go-to place:

I've been in Taiwan for almost 5 years now, and I don't get tired of recommending No. 3, Lane 169, Section 1, Dunhua S Rd: for a laid back evening when you crave grilled cheese, paninis, tapas or just decent cocktails. Their menu is extensive and they close pretty late compared to other restaurants. You can take a walk around Zhongxiao Dunhua's hipster/trendy-ish night market and finish - perhaps start? who knows - your night there.
