Is it still worth it to go to Pena Palace even though the Juan Carlos apartments are closed since they are under renovation.

I think it is definetely worth it to still visit the Pena National Palace. The most beautiful is in my opinion the outside of the palace, with its strange shapes and colours.
Also in Sintra I would recommend you to visit the not-so-famous Quinta da Regaleira. They have beautiful and magic gardens. If you can catch a guided tour it is really nice.

If you're not going in the summer, l would say maybe. Truthfully, we attempted Sintra a few weeks ago and it was a total wasted of 6 hours. It is unbelievable packed and costly. I will be writing a blog post in a couple of weeks about it. I would not go back, even off season as l think there are much lovelier places to go. We loved Lisbon, loved it! :-). Perhaps we had too high expectations, but found it generic. I have a feeling the locals are completely over the tourists.
Yes, the Palace has much more to see and enjoy: the views, the outside space... you won't be disappointed. And I agree with Daniel, once you are in Sintra, the Quinta da Regaleira is a must!
Unrelated to that (as I don't know the answer as I've never gone there) but if you're going to Sintra make sure you don't miss Quinta da Regaleira. It's the best spot to visit in Sintra.
