Point Loma is spectacular- it's a national park with $5/car admission but beautiful sea views and history. Easily combined with Coronado (California) and Harbor Excursion as previously mentioned. Balboa Park is a must see.

BTW Groupon frequently has a great deal for tickets on the harbor excursion valid for weekdays. Also the campus of Point Loma Nazarene University has beautiful views and is free : - D

Agree with April and Casey plus:  Coronado (California) and Old Town San Diego State Historic Park (touristy, but it's the "birthplace of California") and the Gaslamp Quarter..

The view of the city from Shelter Island after dark is spectacular. The harbor cruise is worth your time. The Hotel Del Coronado is a historic beachfront property just across the bridge on Coronado Island. Go there for lunch, check out the beach and the many photos of celebrities who've stayed there. The beachfront suburb of La Jolla is very nice. Nearby you'll find Black's Beach where nudists frolic.

While you are in the San Diego area you must visit La Jolla which is about 15 minutes from downtown San Diego. It is a beautiful beach community with some great little restaurants and spectacular views. Perfect place to watch the sunset.
