Driving from San Antonio to Merida - - - no idea where to stay. It isn't as far as I thought it would be. If I were to drive, I'd find towns along the route and go into hotels.com, or check for hotels in the towns. If they advertise, fine, if you can't find anything online, I'm sure you'll find something along the way. Personally, I wouldn't drive.
