Hey Pepo, you're speaking my language. Love me some muffins.  Baked, in Red Hook, Brooklyn, has infamously good banana muffins, and not too far away,  Trois Pommes Patisserie has a french cinnamon breakfast muffin that's to die for. But my favorites are the enormous, fluffy blueberry muffins at  Piece A Cake on Staten Island where you can also get a European-style hot chocolate, complete with chunks of chocolate and big marshmallows. And, the Peels Muffin at  Peels, which is a mix of sweet and savory, with rosemary and lemon peels. They also have a pot of coffee and the rest of their breakfast is just amazing, too.

For coffee, Stumptown Coffee Roasters: Ace Hotel is delish as is Ninth Street Espresso, but there are great spots in every neighborhood. Try downloading a free app on your phone called "The Scoop" from the New York Times. They have a ton of good coffee recommendations plotted on a map so you can always find something nearby.

I don't eat muffins much, but I can assist with coffee!  Abraço is a stand-up only (or take-away), but serves out of this world coffee. Also a good place to meet the local regulars. They also play great music from Brazil, usually on a turntable.

For sit-down, try Joe the Art of Coffee, many locations in Manhattan. They also sell muffins/scones. The berry scone is quite good.

For another coffee gem, and if you are into people-watching, generally much more crowded (Soho location), you can try Kaffe 1668
