I want to understand THE history Asian Europe continent, what are the best museums in Istanbul to do so?
Istanbul is a city full of museums. Hagia Sophia, Topkapı Sarayı, Istanbul Archaeology Museums are only three of them. My favorite is Hagia Sophia
Mentioned in this answer:
You should see Hagia Sophia, Topkapı Sarayı for Ottoman Empire and if you want to learn about the last terms of the empire you should see Dolmabahçe Caddesi. You can also learn about Atatürk about there.

ooooo do I have to pick a favourite? There are so many and so much history - like baklava! Layers and layers of history. Go to the Hagia Sophia (Ayasofya) to learn about the history about religion and the various empires who fought to have Istanbul as their capital. Topkapı Sarayı and Dolmabahçe Palace for the history of the Ottoman dynasty. Archaeology Museums for history of the region. Military Museum...for the history of Turkey's military efforts, Naval museum for the naval efforts. İstanbul Modern for the city's artistic side.
Mentioned in this answer:
The military museum in Harbiye. This is by far the most fun, informative, and entertaining museum I have experienced in the city. You will not be dissapointed.
