Preferably with a delicious side of clam chowder. I also prefer to go to independently or family owned places, but am open to chains if they're worth going to.
James Hook & Company Lobster on 440 Atlantic Avenue Boston. It is more for picking up lobster to take out but there are a few chairs. Recently reopened after a fire. Also try Barking Crab nearby.

OK, hands down best place in all of Boston for a lobster roll is James Hook & Company Lobster, http://m.mainstreethub.com/jameshooklobster
it's just a little shack in the middle of a parking lot but it CANNOT be beat. They also have pretty decent chowder.
If you're looking for a sit down place may I recommend The Summer Shack, affordable and delicious.
Want a story to brag to your friends about, try the lobster roll at Pauli's in the North End, get the U.S.S. Lobstitution, http://www.thrillist.com/eat/boston/north-end/this-is-new-englands-largest-priciest-lobster-roll

I really enjoyed Legal Sea Foods by Boston Harbor. Great food near the water!
Check out Belle Isle Seafood just outside of Boston in Winthrop, MA. Great food make sure you bring cash as they don't take credit cards.
