Here´s a tip... near Astronomical watch you can join a "Free Walking Tour" group... the name says it all about it.
I really, really recommend this. It´s a really funny group activity, guides are great, you get to know some things you wouldn´t know unless you spend some time realing a touris guide, and at the end of the tour, they offer another tours (not free, but not expensive) such as Prague Castle or Kutna Hora, the bone chappel. Which may interest you.

If you join the free walking tour, you´ll get an idea of what can you do in Prague even if you decide not to pay for the other tours an do them by your self...

Do remember that free tours aren't free. The tour companies make the guides pay per member of the group and the guides gamble on making a profit from the tips. · (1 likelikes)

That´s right. They don´t charge you with a specific fee. It is expected though, that the people who join, leave a voluntary tip. · (0 likelikes)

Good suggestions below. A couple more:

Take the Alternative Tour of Prague. Rather than seeing all the normal tourist sites, the Alternative Tour gives you a resident's view of Prague. We enjoyed Prague in general but the Alternative Tour completely shifted our perspective on the city, in a positive way.

Don't miss the Pražský orloj (Astronomical Clock) - it's fascinating to get a look at.Pražský orlojThe Jewish Museum in Prague includes the Jewish cemetery. It is a location that people find quite moving.

It's easy to get lost in the Malá Strana but you'll probably be so stunned by the beauty of the area that you won't mind.Malá Strana
